Riboswitches are RNA elements that sense a small-molecule ligand directly and refold into one of two mutually exclusive structures — an expression-ON conformation or an expression-OFF conformation — without involving any protein. This 2D simulator models a population of 150 synthetic-biology mRNA molecules folding stochastically according to a real Hill-equation ligand-binding isotherm: tune ligand concentration, aptamer affinity (Kd) and cooperativity (Hill coefficient), flip the architecture between an ON-switch and an OFF-switch, and watch both the population and a central hero molecule morph live between the terminator-hairpin and anti-terminator conformations, alongside a live plot of the binding curve itself.
