CRISPR-Cas9 works like molecular scissors guided by an RNA address label: a short guide RNA tells the Cas9 protein exactly which DNA sequence to cut. This simulator visualizes a Cas9-guide RNA complex sliding along a 3D DNA double helix, checking each window of bases against the guide sequence. Where the match is perfect it cuts cleanly (green); where a look-alike "decoy" sequence differs by only a base or two it may still bind and cut in error (an off-target edit, shown in red) — how often that happens depends on the guide RNA's length and the nuclease's engineered fidelity. Adjust scan speed, guide RNA length and nuclease fidelity to see how real gene-editing tools balance finding the target quickly against cutting only where they should.
