DNA Molecular Beacon Biosensor

A molecular beacon is a hairpin DNA probe that stays dark until it finds its target. This simulator models a population of beacons in 3D: each one flickers between a closed, FRET-quenched state and a transiently open state according to a real thermal melting equilibrium, and — while open — can capture a complementary target DNA strand from solution and lock into a permanently fluorescent "signal" state. Tune target concentration, hybridization temperature and ionic strength to see how real diagnostic assays trade off sensitivity, speed and background noise, with live fluorescence, bound-fraction and background readouts driven by the actual Förster-distance quenching formula.
