piRNAs (26–32 nt) guard the germline genome against transposable elements. Primary piRNAs from a dedicated genomic piRNA cluster load into the PIWI-clade Argonaute Aub (antisense-guide). An Aub·piRNA complex finds a complementary transposon mRNA (sense strand) and slices it endonucleolytically — the cleavage fragment becomes a new secondary piRNA that loads into Ago3. The resulting Ago3·piRNA complex, now sense-guided, in turn slices the antisense cluster precursor transcript, minting a fresh piRNA back into Aub. Each cycle regenerates the opposite complex, so the two Argonautes amplify each other while consuming transposon transcripts — the ping-pong cycle:

Note: the original 3D model's theory panel omitted the d[cluster]/dt balance equation even though its own particle logic implements the symmetric cluster-consumption term (Ago3+cluster→Aub, mirroring Aub+TE→Ago3). This 2D engine keeps that same symmetric particle logic and restores the missing equation above for a complete, internally-consistent 4-variable system.
- Transposon transcription rate — how fast new sense transposon mRNAs (green) appear from the genome; the "threat" driving the system.
- piRNA cluster output rate — how fast the antisense cluster locus (purple) transcribes precursor RNA that seeds new Aub complexes.
- Slicer efficiency — the per-encounter probability that a PIWI·piRNA complex cleaves a complementary transcript on contact; the biological correlate of Aub/Ago3 catalytic (slicer) activity.
- Complex decay rate — how quickly loaded Aub/Ago3 complexes turn over, capping runaway amplification.
- Granule radius — the size of the nuage compartment particles are confined to; a smaller granule raises encounter rate and speeds up ping-pong.
- Particle diffusion speed — how vigorously each particle random-walks; higher diffusion also raises encounter frequency.
- Simulation speed — a pure time-scale multiplier on the whole system (drag/zoom the view independently — it does not affect the underlying rates).
Real-world relevance: this pathway is the germline's principal defence against insertional mutagenesis by transposons; disrupting piRNA biogenesis (e.g. loss of Aub or Ago3 homologues) derepresses transposons and causes sterility in flies and mice, and the ping-pong signature — a 10-nt 5′-overlap between sense and antisense piRNAs — is the diagnostic fingerprint biologists use to detect an active cycle in sequencing data.
